Make it possible to send files like screenshots
Sometimes customer wants to explain something by sending a screenshot (or the agent needs to show something by screenshot) because using the chat support most of the time has the reason, that the customer doesn't find his way on the website and screenshots would help a lot... or all other files which could be posted like you post files in e.g. skype.

allow to change bubble image
Now you can't change the Help bubble colour - you just check it if it appears or not on your website; so I would like to have the same colour on the bubble with the box under it.
And another think I think it would be great : to insert your logo in the Help bubble or even change it's image so you can put your logo as you like101 votes -

Olark Theme style
I know that the chat bar can be costumized. But i am not talking about colors and stuff.
Zopim has the best service. With a wordpress plugin i can edit the text right from the wp dashboard, and make lots of changes. And the dashboard at zopim is pretty cool, even sounds if someone pops up chatting -- amazing touch.
What lacks in my opinion is a clean theme, with much less visual information. Like Olark. Zopim has too much information, background colors appearing in the name at the chat window creates an claustrophic sensation.

It would be excellent to change the bubble for some other custom photo for each company ... such as a picture of an operator or something ... in PNG

Make an desktop version
You should create a desktop version so people don't have to use their browser all the time. That would be great if you had both options.
The desktop version should have the same options as the browser version.

Change Status Messages in Chat Window
When anyone click on the Chat window, following status wil be displayed
"You are currently being served by XXX"
and
"XXX has left the chat, but don't worry. We will still be able to retrieve any messages you leave behind."
it will be a great suggestion to change this messages in backend!

Allow more fields to be added in the offline form like phone/mobile number
It will be very good to have more options for contacting person like phone, mobile, etc. Most of the users don't check their e-mail enough often. Phone numbers will help us to contact our customers quickly.

Integration with WHMCS
It would be great if zopim could read the user's name from WHMCS database when they talk to me instead of me needing them to type it in or to manually add everyone , which gets lost when they clear their cookies.

Allow 'special signs' like the - (minus or hyphen) in posted domains
If you want to send a domain to the customer, that he just needs to click, this only works if the domain includes no 'special signs'. If so, the domain is not clickable and the customer has to copy and paste... strange is, that a lot of signs that are allowed in URIs are special signs. This should work.

open chat windo automatically when visitor engages in chat
With having to close every single inactive chat window and having to open every single new one, one is very busy with checking, clicking, tidying up. It seems it would be so much easier if chat windows opened and closed automatically when visitors engage in chat and leave chat.

Make it possible to forward customer information via an API, a http call or just a template email, so users of other CRM systems than the few supported ones can transfer the info automatically

Change the status
I would like a more customizabe online status from "We're online" to maybe "I'm online" or anything else the user wishes to use..

Allow more screen positions (e.g. left middle, right top etc.)
Allow the chat bar to be positioned in more area, as an example half way down the screen on the left.

Add to your application Facebook chat features
Don't know if it's doable on your current structure, but you would have to link to members site database and from there build an internal site chat so that members could chat with each other like on any social network Facebook e.g.
